Though this is not yet confirmed, some characters—including Michael Emerson as Brainiac—are less likely to resurfaced in the forthcoming season. After the events of season 2, the character has been defeated and is doubtful to be a regular cast member in the next season. Still, Emerson might come back just to bind any last narrative strands. Though their names have not been revealed, the season most likely will bring other DC canon heroes and villains.
Warner Bros. has not yet revealed specifics on the storyline for My Adventures With Superman season three. Although the show had not been able to continue, the first two seasons were arranged together and the whole story seems to have reached a pleasing end point. Brainiac has been vanquished; Clark and Lois are together; Supergirl has come under control over herself. But the events of season 2 offer rich ground for conjecture on the future of these characters.
Future episodes of Supergirl obviously center on its plot quite heavily. Once under Brainiac's control, the hero has returned to her senses, acquired her own suit, and been welcomed as one of the Kent family's own. Her fit into the main trio following her time on Krypton could create interesting narrative.
Furthermore, the season 2 ending implies that Lex Luthor and Deathstroke could become the main antagonists of the show, thus Amanda Waller leaving the series with a warrant out for her and on the run places the show's villains in an interesting position. Though many comic book tales could fit for next episodes, My Adventures With Superman has always followed its own road and will be interesting to see where the narrative leads when the series returns for season 3.
